An Evolutionary Algorithm with Gene Ontology-Aware Crossover Operator for Protein Complex Detection

Evolutionary algorithms (EAs), as global search methods, are proved to be more robust than their counterpart local heuristics for detecting protein complexes in protein-protein interaction (PPI) networks. Typically, the source of robustness of these EAs comes from their components and parameters. These components are solution representation, selection, crossover, and mutation. Unfortunately, almost all EA based complex detection methods suggested in the literature were designed with only canonical or traditional components. Further, topological structure of the protein network is the main information that is used in the design of almost all such components. The main contribution of this paper is to formulate a more robust EA with more biological consistency. For this purpose, a new crossover operator is suggested where biological information in terms of both gene semantic similarity and protein functional similarity is fed into its design. To reflect the heuristic roles of both semantic and functional similarities, this paper introduces two gene ontology (GO) aware crossover operators. These are direct annotation-aware and inherited annotation-aware crossover operators. The first strategy is handled with the direct gene ontology annotation of the proteins, while the second strategy is handled with the directed acyclic graph (DAG) of each gene ontology term in the gene product. To conduct our experiments, the proposed EAs with GO-aware crossover operators are compared against the state-of-the-art heuristic, canonical EAs with the traditional crossover operator, and GO-based EAs. Simulation results are evaluated in terms of recall, precision, and F measure at both complex level and protein level. The results prove that the new EA design encourages a more reliable treatment of exploration and exploitation and, thus, improves the detection ability for more accurate protein complex structures.

Comparison Branch and Bound Algorithm with Penalty Function Method for solving Non-linear Bi-level programming with application

The problem of Bi-level programming is to reduce or maximize the function of the target by having another target function within the constraints. This problem has received a great deal of attention in the programming community due to the proliferation of applications and the use of evolutionary algorithms in addressing this kind of problem. Two non-linear bi-level programming methods are used in this paper. The goal is to achieve the optimal solution through the simulation method using the Monte Carlo method using different small and large sample sizes. The research reached the Branch Bound algorithm was preferred in solving the problem of non-linear two-level programming this is because the results were better.

Some Applications of Quasi-Subordination for Bi-Univalent Functions Using Jackson’s Convolution Operator

In this paper, subclasses of  the function class  ∑  of analytic and bi-univalent functions associated with operator  L_q^(k,  λ)  are introduced and defined in the open unit disk △ by applying quasi-subordination. We obtain some results about the corresponding bound estimations of the coefficients  a_(2 )  and a_(3 ).

Solvability of (λ, μ)-Commuting Operator Equations for Bounded Generalization of Hyponormal Operators

Recently, new generalizations have been presented for the hyponormal operators, which are (N, k)-hyponormal operators and (h, M)-hyponormal operators. Some properties of these concepts have also been proved, one of these properties is that the product of two (N, k)-hyponormal operator is also (N, k)- hyponormal operator and the product of two (h, M)-hyponormal operators is (h, M)-hyponormal operator. In our research, we will reprove these properties by using the (l,m)-commuting operator equations, in addition to that we will solve the (l, m)-commuting operator equations for (N, k)-hyponormal operators and (h, M)-hyponormal operators.

Path Planning of an Autonomous Mobile Robot using Enhanced Bacterial Foraging Optimization Algorithm

This paper describes the problem of online autonomous mobile robot path planning, which is consisted of finding optimal paths or trajectories for an autonomous mobile robot from a starting point to a destination across a flat map of a terrain, represented by a 2-D workspace. An enhanced algorithm for solving the problem of path planning using Bacterial Foraging Optimization algorithm is presented. This nature-inspired metaheuristic algorithm, which imitates the foraging behavior of E-coli bacteria, was used to find the optimal path from a starting point to a target point. The proposed algorithm was demonstrated by simulations in both static and dynamic different environments. A comparative study was evaluated between the developed algori

Association of GRIN2A (rs387906637) Gene Polymorphism with Epilepsy Susceptibility

The aim of this study was to investigate the correlation between GRIN2A rs387906637 polymorphism and susceptibility to epilepsy. Blood samples were collected from 85 volunteers, dividing into 60 epilepsy patients (34 males and 26 females) and 25 healthy subjects (19 males and 6 females). The DNA was extracted and GRIN2A rs387906637 polymorphism was analyzed by Real-time PCR using two probes and primers. The results showed no significant differences between patients and control samples; therefore, there are no allelic and genotypic correlations of this SNP with epilepsy. This study indicated that GRIN2A rs387906637 polymorphism is not a risk factor for epilepsy in the studied set of patients.

Laplacian Operator as Speaker Identification Parameter

New speaker identification test’s feature, extracted from the differentiated form of the wave file, is presented. Differentiation operation is performed by an operator similar to the Laplacian operator. From the differentiated record’s, two parametric measures have been extracted and used as identifiers for the speaker; i.e. mean-value and number of zero-crossing points.
